I've just played through the 18th built of this mod. And I absolutely love the idea.
So there are a few points (of minor) critique, The main character is painfully slow, of course that does make sense looking at the size and perhaps moving is not going to be a big part of the mod. Yet it does make the details you've added seem like obstacles. Also could you smooth out the stairs and such?
Also a bit shorter series of puzzles would be nice so the combined 2D puzzle and 3D fps would come out better. A wide range of puzzles would be great too. Or perhaps a new game element per core.
Anyways that's my thoughts on it, I look forward to seeing more.
To be honest, your shell idea is something I would like to look into. I've had a few ideas about changing up their shells to give them more of an appeal. It would also help them stand out more and make them easier to distinguish amongst each other.
As for the camera being close to this face, I was planning on animating the camera to pull in and out depending on the mood / what he is saying. Should give it a more dynamic feeling and feel more animated.

Anyway, I have a few minor suggestions. Could you make the "camera" a little further away from the blue core's "face"? I know it may just be a pet peeve of mine, but when it is that close to him, there is something about it that doesn't feel too right...
And for the Evil cores, you could give them a black "outer shell" as opposed to the regular white ones, its a cheap idea I know, but it could be done effectively...
I was thinking, oh it would be great for there not to be just 1 evil guy ... but a few! So I started thinking what could the few evil cores look like and how would their appearance be different over the good guys. maybe there are teams? or Core groups where they all have the same outfits? who knows!
